So I'm lvl 77 now, going through the last zone of Kunark, Jarsath Wastes. As such I've encountered the Danak, a military arm of iksars following Dominus Ganak the Darslayer. These guys seem to be the opposite from the Rilissians who follow Dominus Rile, but I want to make sure I've got my lore right. Rile is the only one who is against his father's current empire on kunark, whereas Ganak (I haven't run into anyone following or the other Dominus themselves) seems to be part of Venril's empire? How is it that these ancient iksar leaders came to be again on Norrath anyway?
Another question, kinda stemming from the last one. I know that when Venril was originally killed, it was due to Rile interfering with his spell of lichdom. And when Rile died, Venril's followers resurrected him in Rile's body, correct? So how is it that we have Rile and Venril with bodies? When the sarnak accidentally completed Venril's spell, thus making him a lich, did his soul go back into his own body?
I know I have more questions that I'm blanking on atm, I'll post them up as soon as I think of them

Well, your question about Rile and Venril both being resurrected in EQ2 atm is something that I've been complaining about for a while now, but there doesn't seem to be any lore that I can find that explains it. Possible theories are that Venril changed bodies in order to resurrect Rile in Rile's body, or Rile is in someone else's body, or that the Dominii either aren't truly the resurrected spirits of Venril's line, or aren't liches in the normal sense, and thus didn't need a body in order to be resurrected. As there's prrof that Rile has a phylactory, I highly doubt that they aren't liches, but the first three are still valid possibilities.
As for your first set of questions, the only things I can say with firm backing is that Venril's empire does contain just about every faction of Iksar on Kunark, but that not all of them are completely loyal to him, and have their own goals on top of whatever Venril has them do. The Swifttail Monks are a prime example of this, as they are a part of the Empire, but act on their own for the most part.
Atrebe, Ganak, and Chottal (the Dominii besides Rile) never personally knew Venril, and were most likely revived by him, so they probably have no reason to question the "Emperor." Rile on the other hand ha his father Venril branded a traitor to the Iksar, and was involved in stopping his ritual for lichdom. Because of this, I'd guess that if Rile were more openly opposed to Venril, it'd be because he wouldn't feel the same kind of obligations towards his father as the others might. Of course, this whole paragraph is only my own speculation, as, to be honest, aside from the few books and the Gorowyn Sarnak, the lore for Kunark during the last 500 years seems very lacking.
So much lore was added, but so little was actually explained... It's really annoying.
Oh yeah, and, as for the last question of your first paragraph, there isn't any concrete lore on how the four Dominii came back to Norrath, except for the fact that some of them have phylactories, which implies lichdom. It's most likely Venril himself who brought them back, but exactly how, exactly why, and exactly when is still a mystery.
Of course, others may know more than myself, as I have yet to experience a majority of the raid content in Kunark.
